Basehunter Alerts are there in order to notify you as indicators of possible compromise. Many web shells and syphon codes are encoded in base64 in order to prevent plain code being readable. Just because you may find base64 strings within your files does not automatically mean you are compromised as many plugins/extensions will use the same method in order to secure information from public use, and to prevent code redistribution.
